One option would be to use steel paper on the bases and mag sheet in the boxes. Steel paper is pretty thin, the self adhesive stuff is only 0.5mm thick. I get mine from Magnetic Displays http://www.magneticdisplays.co.uk/

Personally I do the basing other way around, mag sheet on the bases and line the boxes with steel paper, but I prefer a thicker  base for looks and ease of handling.
